Re-add Directory-based configuration options for protobuf

Description

I've found that the there is no pkg-config entry for protobuf-c in 14.04.5 LTS, Trusty Tahr, and that the default locations of those files (/usr/include/google/protobuf-c/protobuf-c.h and /usr/lib/x86_64-linux-gnu/libprotobuf-c.so don't lend themselves to the simple prefix handler that —with-libprotobufdir allows, so I'm up sh* creek trying to build against the system libs right now.
