I am unable to compile FDO or Mapguide on 64 bit Linux. Any pointers would be greatly appreciated.

Hi, Thanks for entering this ticket. I don't know of anyone who has compiled the projects on 64-bit OSes yet. Tom.

64 bit support is not a current feature of MapGuide. This ticket is a duplicate of enhancement request in ticket #88. Please add yourself to the CC there if you would like to track this.
