I'm guessing that this is because of another paraffin file regeneration problem?

No this is rather a limitation of paraffin (or a limitation of my knowledge of paraffin :-))
When you run paraffin on Maestro's working directory you get the name of that directory as the top-level directory the installer will create.
eg. If I run paraffin on ..\Tools\Maestro\Maestro\bin\Release (the default directory setting) it will create a top-level <Directory> named "Release". This doesn't match our expected top-level directory of "MapGuide Maestro". There is no way in paraffin to specify the id and/or name of the top-level directory. (argh!)
The workaround is to make sure that the name of Maestro's staging area directory is "MapGuide Maestro".
