Description
According to http://www.gnu.org/savannah-checkouts/gnu/autoconf/manual/autoconf-2.69/html_node/Writing-Autoconf-Input.html configure.ac is the preferred name instead of configure.in

Fixed by r3972, and Makefile.am warnings also fixed with r3973 I don't think it's worth backporting these to 3.4 and older branches as new automake still supports the old syntax.
