Doxygen need some help to understand the new directory structure in trunk

I think Doxygen i a great way to find how functions calls each other, but since the new directory structure in trunk it Doxygen seems confused

I don't think it gets updated at all anymore.

Fixed the hudson job. Neeed to add newr GEOS and GDAL for it to build for trunk.
