http://www.gdal.org/gdalbuildvrt.html says "If there is some amount of spatial overlapping between files, the order may depend on the order they are inserted in the VRT file, but this behaviour should not be relied on." Layer order should be controllable. Ordering of overlapping rasters significantly effects the results.

gdalbuildvrt does perserve layer order. I guess this ticket is related to #6372, so let's go back to this one if there's really an issue regarding ordering.

I've just fixed the doc : trunk r33514 "gdalbuildvrt doc: remove note that source order shouldn't be relied on, since it can currently be relied on and there's no anticipated reason to believe this would change in the future (#6374). Describe the behaviour of overlapping sources regarding nodata and alpha. Also remove the 'stacked' word to describe the behaviour of the -separate option as I find it to be confusing."
